Well, the genius part of all that is that they tricked them to going to a section in space where the Resurrection ships can't reach, so they really killed them. Brilliant. I think the Hybrids control the information, not necessarily the weapon functions, just advice on where to go. Did anyone notice in that destruction scene that Orion looks to be visible? Interesting.
And yes, in the original, Gaius was the Cylon overlord of sorts, but since this is a re imagined series, who knows where they are going with it!
